The 98 cobra motor wasn't supercharged. You will need to replace your fuel rails, either get the computer reflashed from an SCT dealer and extend some wires on your harness (easiest) or get the cobra computer and wiring harness and do a lot of rewiring work. The 5 speed tranny's shift box will need to be lenghened or the shifter will end up in the dash, and you'll need a custom driveshaft. And that's just the big things. If you are serious about it do a search on http://www.tccoa.com for "DOHC swap" as there are people there who have done it and posted their experiences.
